Best way is to use a variety of methods, including trying to recognise a bass melody and then recognise the higher notes, also have the song which you want to make the midi file from in your sequencer and to raise or lower it till it sounds the same, i tend to use widi to recognise chords as they are slightly harder to distinguish.
I use my ears...
And I like to make the bass notes first since it help imo...

I know that John requested this in December (i was reading previous posts) so here i made:
Shane 54 - Equinoxe 4 (Martin Eyerer Remix) (Save As)
and as far as i know the mat silver - tony burt remix is the same, if not then im sure you can manage to edit it!
Hey Wayjin, I checked out that DJ Hinx track and I think you got the lead right and this is how I believe the riff is:

I won't make any midis unless you provide me with a sample. It ain't easy to recreate melodies you've never heard... 
Post a sample of what u want to have as a midi, then the wizards can start with their magic
