While the others experienced this in a very general way, your experience is far more specific. Vis-a-vis, love. *Images of Trinity fighting the agent from Neos dream appear on the monitors* Neo - Trinity. The Architect - Apropos, she entered the matrix to save your life at the cost of her own. Neo - No! The Architect - Which brings us at last to the moment of truth, wherein the fundamental flaw is ultimately expressed, and the anomaly revealed as both beginning, and end. There are two doors. The door to your right leads to the source, and the salvation of Zion. The door to the left leads back to the matrix, to her, and to the end of your species. As you adequately put, the problem is choice. But we already know what youre going to do, dont we? my theory is that in the end, where neo stops the machines, it's because he is either still in the matrix, or it's a matrix WITHIN a matrix.
agent smith is my hero, i agree with the guy who said his acting rocked, it's way better than keanu reeves, Agent Smith is my new hero.
this might not be the best movie to go see with your girlfriend. she was crying her eyes out when neo reached inside trinity and pumped her heart awake. then she had to ask me which door i'd have taken (save all humanity, or just her) and i had to quickly change the subject.
oh well, we had good sex after, so i guess it's OK. 
My explanation of how Neo destroted the squids is a little different. Going back to what Agent Smith told Neo what happened to him. He said that when Neo "killed" him a part of Neo got imprinted on him. Now since Neo can change the code of the Matrix at will part of that abilty was transferred to Smith. That ability was the ability to replicate. Now since the Matrix interfaces directly with the brain, I belive that when Smith copied himself to that guy and then exited the Matrix he essentialy copied himself to that guys brain. Going along with all of this, I remembered what Neo said before he destroyed the squids. "I can feel them." What I think happened was after he entered the mainframe, part of that experience imprinted something on to him. So now in the real world he can communicate with the machines with his mind, kinda like how the Matrix orders the squids around in the first place. All he did was told the squids to overload themselves with electricity which burnt them out. Doing this was a great strain on his mind hence the coma.

Okay, when he's with the architect, and he has to pick to door. Which doors did he pick? Did he disable the source code and then rescue trinity? If he didnt mess up the code, why did he say the war will be over in 24 hours?

When the first matrix came out, i saw it 6 consecutive times, watched on dvd, and ill watch it probably tomorrow for more understanding. Reloaded, i will see probably 4 times in the movies(i saw it yesterday) and i will watch it again on dvd.
my thoughts..
I think the matrix is a dreamworld. The theme for the matrix is all about dreams. When Morpheus explained that only your mind enters the matrix world and that "your body cannot live without your mind", the people are entering a dreamworld in the Matrix when they plug themselves in. Therefore, i believe the architect is designing various dreams, and he finds he had to keep creating other matrix's because of how ppl's minds change. This is only a theory, and it doesn't explain why the matrix is centered on "Choice"...this is what i'm realy wanting to know!

There is so much to the Matrix...i have to watch the first one again. Animatrix plays a big role in this also.
