I dont know about "best" but audacity seems to get the job done for me. Set up input, hit record - play video.

if you just want the audio at a given moment in the video then totalrecorder would be my choice.

I use KeepVid to download the video in MP4 format. Then open that with an audio editor and save the stream as WAV.
