Stu,
I'm finding the same thing with the 800, I keep setting autoloops which don't set properly leading to mixes going out of time quickly. Any way to avoid this or is it just practise on setting the loop on the peak of the first beat?

The auto-loops on the 800's, as well as those in software like torq/serato/traktor... are pretty good... BUT: Trying to use them in a mix is very hard. The loop would have to be SPOT ON for the two tracks to stay in sync. And everytime the loop repeats, that little tiny bit it's off happens again, and again...
Just practice riding the jog a little bit for each loop repeat to keep things synced up.
And no, there's nothing automatic on the 1000's. Pretty lame. The CDJ-400 has a new beat jump thingy which looks great too. Hopefully on the next model.

Certain tracks will have problems more than others... also, if you beatgrid your tracks in Traktor you should have no issues, things should be as tight as ableton (combined with the occasional use of the sync feature).
