ok I guess what you mean (if we talk visual for a moment) is that first the waveform is fine, no peaking and nothing and then all of a sudden it's completly white on the whole waveform pic, right?
well what you have to do is take the file into the wave-edit mode and select just the area you wan't to turn down the volume on and then go from there...
check the effects -> amplitude menu....there are some good tools for fixing volume there 
another thing that might work but I'm not shure is just to select the whole file and try doing a normalize on it...might work, might not work I'm not shure
