Hey Andy,
I've never com across this, but may be able to help you diagnoss the problem. It seems rather obvious that you have events stored in your project. Try this:
Click on the channel of the VSTi you are having the problems with.
Then click on the top lefthand corner of the wrapper, a menu should drop down with options like, 'Edit events' and 'Link to controller'.
Click on 'Edit Events'
In the next menu that comes up there should be a list of all the knobs of the VSTi, find the knob you are having problems with and click it.
A new window should appear with a graph like interface, this is the events window for the knob you selected. This may or may not be new to you.
Now since the event could be in any of the pattern in your playlist, simply keep the events window open to the left side and the playlist open on the right, and click progressively through all the patterns.
If the events window shows some data on the graph when you click on a pattern, there are events stored for that knob in that pattern, jsut select it all and delete it.
Repeat the process for all the knobs that you are having problems with, and next time be more careful with the record button.
