I just watched this commercial about lipstick and the model who used that lipstick was beautiful. And I just remembered that lots of guys say they don't like make up on women. How come? Make-up makes women look far more beautiful.... So what's up?

Simply that there is no point in using make-up when you have your original face, and natural beauty. I don't like make-up. But, of course, today you either "keep up" with the crowd or lose the race, so makeup is ubiquitous.
I'm sure there are other reasons too.

beauty is in the eye of the beholder
its all relative. who is to say that makeup makes a woman more beautiful?
say to many people freckles are undesireable, so a woman wears consealer to hide them, and then she is more desirable to that group of people.
others may like freckles.
i for one don't really like makeup on women. a little bit is fine.
i just hate woman who lob it all on there, because they are scared of what they look like with out it.
and besides id rather be with a woman who was naturally beautiful than one who had to become "beautifuly" by putting stuff on her face for 10 min. everyday.
and also i hate how it gets all over me when i'm going it at with a girl.

Some makeup is ok, but I hate it when its obvious that they've applied it...having never used makeup, I'm not too sure on the principle of it, but it's my understanding that it's supposed to subtly enhance your beauty, not become a living, breathing organism on your face that has feelings of its' own and needs attention just like everybody else.

alot of girls look better when they wear makeup. but others dont. i dont like my gf wearing makeup, she looks so much better without it. but she wont leave the house without any on. she is too self concious.

I think you have to keep in mind that cosmetics were originally intended as "cover-ups", not to enhance natural beauty. Same with perfume. Of course we all realize that by now the massive advertising machine has played on women's insecurities and made them feel that makeup is necessary for every occasion, but as someone else said, moderation is still the key and too much (or too often) will bring us back into "cover up" mode and wonder what's lurking underneath the facial soup.
If you're covered in freckles and zits, then yeah a little bit won't hurt, but if you're good looking to begin with then why bother? Don't make us wonder what's wrong with your face when there isn't anything wrong.
We expect models and actresses to wear tons of make up. Not the girl next door.
