To get spdif working you always need to tell the input device (your good PC) to sync to the signal being sent. The device (your old mess about PC) which sends the output automatically encodes + sends the clock signal embedded with the audio signal, so it's down to the receiving device to be set to sync.
It's weird when you think about other type of signals/systems that require sync, because you usually just select the master and slave depending on which has the better clock (or in some cases system heirachy) but with spdif, as it has the clock encoded as an integral part signal, it had to be the input device that needs to be told to sync to the clock data being sent.
I wouldn't worry too much about degredation of signal quality based on the clock source - toher factors such as your DAC at the output will matter far more but as your using your ES, you will be fine.
Basically, just set your ES to sync to spdif and hit play!!!
