I just read this in the Virus TI (all flavors) Manual:
Please be aware, that since a single instance of VirusControl (the software manager for Virus TI) manages all 16 parts of the Virus TI, it is not possible to open more than one instance in your sequencer, and as such you should not attempt to do so.
So, if my song has 3 leads, 2 pads, a drum track, and some additional tracks, I can't add these separate Virus TI tracks? I have to export them to WAV samples?

As mysticalninja noted, VC has the 3 outputs (it's a USB limitation), so you can route any of your 16 Virus tracks to any of those 3. Then, you have the choice of bouncing to audio and/or mix your Virus parts in VC using its rudimentary mixer (volume and pan for each part). You can also add EQ as an effect to any patch.

^^ This configuration is ace as it gives up 6 stereo inputs or 12 mono inputs. Doing this, however, will require you to configure some kind of "external instrument" in your sequencer for the 6 analog inputs.

I don't want to connect the Virus to my PC 3 different ways... my USB slots are occupied as is.
What I want is to connect it once, and then add multiple instances just like I can do with Nexus and any other VST. If I want a Pad Nexus, I add a new Nexus, same with leads and other sounds.
Why can I not do that? that's so limiting, and drops the usability of the Virus immensely... so much for "Total Integration"...

You need to remember that the Virus is a piece of hardware and the Virus Control is essentially just an interface for that hardware - Virus Control is NOT a synthesizer - in other words, the Virus is generating the sounds, not Virus Control, so it's not the equivalent of a software VST like Nexus. If you want multiple instances, you'd need to buy multiple Viruses.

I would highly recommend watching the video tutorials that install with the Virus TI software. The Virus|Control video will show you how to route different parts of the TI to different USB outputs.
