The vast majority of Chemical's CD stock is albums, like most music stores. And it's a bit of a twat to navigate because even in the 'CD' section it lists loads of vinyl.
Very few underground labels release singles on CD anymore, because it's so much easier and cheaper all round to release on MP3/WAV and let people burn it themselves.
I actually think it's a shame, because the "product" side of buying music has been lost - I always used to associate the artwork to the track which meant I knew my tunes better, and I'd read all the notes to find out if it was by anyone I'd already heard of etc (back then you didn't have Discogs to tell you what all of Ferry's aliases are!) I'm talking more about vinyl here, but I would have been keen to carry on buying CD singles myself because of this, if labels had kept them up.
Juno has got a reasonable amount of trance on CD: LINK - probably the most out of all the shops I know.
But you'll see there, their latest trance release on CD was a month ago, compared with 103 trance MP3 releases today alone! Still, could act as something of a quality filter but with trance in particular you'll find it tends to be the same few labels which put their stuff out on CD: the Recoverworld/Discover lot, Monster and the Armada lot - that's about it. If you like them, then great!

I was checking out junodownload the other day and I saw that you have the option of putting the release on a cd for an extra charge. I guess if you bought .wav it would be the same as an original cd.

If the mastering or recording is crap the MP3 or WAV makes no difference.
I don't really see how buying a physical CD versus a download of the same tune is different. If the CD face is important to you, get a CD printer and write tunes to printables.
I quite like to burn my own CDs since it's much easier to sort out the tunes.
If you like the physical aspect of media, buy vinyl. It is very satisfying, cds... not so much.
