I would agree Roxy and Arc are really good. The crowd is usually very friendly at Arc. Roxy can get crazy when a big name comes through like PVD. Roxy's sound is not great either - Arc has a good phazon system 
Centro-Fly is also pretty cool especially when they get a good name. I hear Thursdays are really good there too.
There is a new club called Deep that is suppose to have a good Thursday night too for house.
Lickwed is suppose to be nice but they are still trying to find a niche in the scene. I heard their music is all over the map.
If you like to hear local talent or, sometimes, big names in an intimate environment, you should check out Filter14 and the SullivanRooms.
AvalonNYC has really good sound. Rumor has it Sasha is suppose to have a residency with them soon. But the crowd can be very mean and haughty.
I have heard good things about Crobar and Spirit. Crobar is suppose to be the best club in NYC for sound and ambiance. You should go to these clubs early or very late to avoid long lines.
AVOID SOUNDFACTORY AT ALL COSTS!!! Unless you like creepy gino's and cracked out k-holing clubbers. If you're curious, go check it out ;D
What DJ's/sound do you like? That would help narrow the recommendations. If your into trance, then Arc, Roxy, and Avalon are your best bet.
