Trilogy timings problems.

I have recently started using Trilogy for bass on a few tracks. I am using FL studio 4.0, but I have been having horrible problems gettin the timing right with it. Anyone here have any experience with Trilogy in FL Studio, or similar problems/solutions please let me know.
