This is the way I do it.
First I tend to play around with the keyboard on the Yamaha CS1x synth, just with some favourite preset, no matter will the lead eventually be recorded with hardware or software. When I've come up with a lead melody that I like, I record it live into the sequencer, but never leave it like that. Then I step-sequence and edit the recorded notes, add things etc. until I think it sounds good enough. So I do not really record my melodies live, because I think timing doesn't really work out that well then. Figuring out new melodies on the hardware's own keyboard just feels more natural to me, I have a hard time coming up with melodies just "like that" in the step sequencer.
