simply explained, Joint Stereo, if utilized correctly as it is in the LAME mp3 encoder, correctly and efficiently uses encoding bits for both left and right channels. True Stereo forces the bits as one channel, thereby wasting encoding bits and the chances of introducing artifacts or screwups in the compression are higher then that of a Joint Stereo encoding.
The myth that Joint Stereo is bad for mp3 is perpetuated by release groups in the early days of the development of MP3, when Joint Stereo wasn't as perfected and was actually worse than regular Stereo. As long as you use the LAME MP3 encoder, Joint Stereo is highly recommended and works best.
the guys at hydrogenaudio.org explain this stuff better than me but in short Joint Stereo is superior than plain Stereo.
