Logan must have figured out @ some point that jack wasnt really dead. This made him very mad, and he started to plot a way to get jack killed so as not to take fallout over the embassey thing from last year. So to get jack out of hiding, he killed the people closest to jack.
Mrs Logan likely knew her husband was up to no good with his schemeing. and was letting Palmer know what he was going to do.
so yea, its all a plot to cover up jack not really dying.

The theory doesn't wash... he has the power of the entire country behind him, if he wanted to punish Jack for faking his death then it would have been easy to get him without an elaborate scheme. Besides, if this were all a plot to avenge being made a fool of by Bauer there would be no point to getting chemical weapons involved (at least not real ones) and risking wide spread death of citizens.
