It's been a while since i saw the movie, but i'm assuming by that point the state had already got enough evidence to build a case against the main targets, and since Donnie Brasco had already been extracted from the undercover investigation, it didn't really matter if they knew or not. Once they were charged, they would eventually find out that there was a rat in their organization. By that time, Donnie and his family would probably be in some kind of witness relocation program, so in theory telling them about him wouldn't really be a problem.
Plus, i'm sure the FBI wanted to gloat about how successfull their operation had been. I'm not sure if they would do something like that in real life, but for cinematic purposes it works perfectly, because even after being told that Donnie is a rat, the Mob guys (including Sonny Black himself) don't believe it. Proving just how convincing Donnie Brasco was as an informant.

First off, lemme say that I'm a fan of both Pacino and De Niro, so it wasn't my intention to trash either of them. They are both great actors, and yes, you're right -- they did make some great movies in the 80's. I was actually thinking of 'Casino' and 'Goodfellas' and 'Cape Fear' as the period after which De Niro started to pick some really dodgy scripts. He was doing some really good work till the early 90's when he began to get slack with his choice of projects. I'm not saying every film he did was garbage, but for a guy who can pretty much choose which script and director he wants to work with, he made quite a few terrible choices. Which to me is a shame, because he is capable of giving quite a range of performances.
The same is true of Al Pacino. I've seen too many movies where he's basically doing the same kind of character, ranting and raving at the camera a la Tony Montana. Yeah, Al's great when he's mad, but you know what, he's more then just Tony Montana, and it'd be great if he could choose roles which showcased this talent.
Again, like most guys growing up watching movies like 'Heat' and 'Goodfella's' I've always been a fan of the gangsta flicks. But you as a movie buff, i want to see both these great actors in other type of meaty roles as well.
Your point though is well taken, and i admit, i did overlook a few films which are classics. That being said...i still think De Niro's best performance was in Raging Bull, and Al Pacino's was in scarface...both 70's movies.
Casino was great, so was Goodfella's. But De Niro can only claim part of that films success. There were other actors who delivered just as good performances in those movies. The same is true of Donnie Brasco and Heat.
