watergate - nice place to hit on a wednesday night if youre around, pretty good on friday and sat too.. BOMB location, right on the river spree, beauitful view, and the lights upstairs are, well,   only complaint is the crowd can be a little young and hipster (at least compared to some of the other places)
maria - awesome location, sick interior, nice music on saturdays if youre into dnb. great crowd 
berghain / panoramabar - go here on saturday night, cuz if you go on friday, only panoramabar is open. berghain is a MASSIVE chamber, insane lights, funktion one sound system, and some of the bombest techno anywhre - only complaint is the ridiculous amounts of half-naked gay dudes (hey, no disrespect to gays). upstairs is panoramabar, great sound system, SICK music (a totally unique berlin blend of minimal/electro/tech house), and a crowd like you've never encountered before. watch out for the mechanical blinds after the sun comes up  this place goes until about 8pm sunday night. just be careful of getting in - try to come with a few girls, dont be too dressed up, dont look the bouncers in the eye, and try not to talk unless youre german haha  i cant exprss to you enough how this place will change your outlook on clubbing 
arena / badeschiff - great location, again on the spree, badeschiff is an actual boat haha, kinda cool. arena is pretty badass too, they throw some sick minimal parties from time to time (the m-nus bday party was unrealllllll)
tresor - re-opening sometime in april/may, who really knows, but the new location speaks for itself  http://www.bbbatkraftwerk.com/pix/
sage / weekend/ g2 - nice clubs, but compared to the other places above, dont even bother 
if you get a chance to head down to frankfurt, its only about a 4 hour train ride, and cocoon is for sure worth checkin out
whatever you do, be prepared to not get home til well after noon
