midtown is a huge snoozefest.
i can't help on hotels so much because i never have really stayed at a hotel in the city... before i moved here i always just crashed with friends.
you won't be able to stay at the chelsea hotel 
but i can say that central park (UES especially) is a good choice for location as far as the major museums go - you'll be able to hit the whitney, gugg, met, and moma quite easily.
speaking of museums, if you don't mind crowds, visit the moma on a friday from 5-8:30 for free entry ($20 regularly)
the rubin museum, which is exclusively himalayan art, also has free entry friday evenings. and the new museum is free from 7 to 9 on thursdays.
besides the major museums and of course central park (don't forget the skaters on sunday! you might be able to hear them dancing to maurizio - domina from half a mile away), i usually recommend people hang in the villages, soho, chinatown, and LES if they want to stay on manhattan island, but the outer boroughs are really not very difficult to get to ... and some of the neighborhoods are practically extensions of manhattan anyway.
so, sorry i can't be of more help with the hotels... pretty much the only affordable packages you'll find will be in the touristy area you're looking at, because everything in the 'it' neighborhoods are basically boutique hotels. the only thing cheaper is going to be in jersey or like some motel way out in the boroughs. it's also worth a shot browsing craigslist to see if you can find a rental or 4 day sublet in someone's apt - i think this is what i would do.
if you need recommendations on food or nightlife i can help there, though.
