As far as sound quality, nobody can really make claims to the difference between the Pio's and the Denon's just yet. In any case, I'm sure the 3500 will sound great... the difference in sound quality between most CD decks is nil.
Clearly if you go with the 3500's over the 1000's you will be getting all the effects and the direct drive platter for a good deal less money than the 1000MK2's.
I have 1000MK2's, and while I think they are great and do their job well, they really are devoid of features and their price is not in line with the market... Pioneer is still riding out their "industry standard" win for all they've got.
I'd try both and decide then. If you ever need to play out on the Pio's, they are easy enough to figure out on the spot that it shouldn't be much of a problem.
