So the Matrix was connected to a human: The One. It was The One's brain that created the element of randomness in the Matrix. So in effect, The One can manipulate the matrix however he wants. This also explains how Neo was able to control the machines in the real world in Reloaded.
In the third film, I think Neo will realise this, and end up killing himself, as this will create a missing piece of the Matrix, and the program will crash, freeing all of the humans and leaving the machines without a power source and hence, they are destroyed and humans are now free.
