I'm going to assume you haven't changed your bed, got any new weird shoes or haven't been in some sort of accident recently, correct?
Is it more muscular in the lower back (like either side of the spine) or does it feel like a disc issue?
If it's muscular, then it could easily be related to the surrounding muscles, mainly the legs. Even a tight Achilles can cause a sore back as it pulls all the muscles towards it until the resistance hits the back which then takes the brunt of the problem.
Do your feet roll in/out a lot? That was the issue for me. I had debilitating muscular spasms where I couldn't move for days (just like a slipped disc) and sore knees all the time until I visited a podiatrist and got custom orthotics made up. That was about 7-8 years ago and I haven't had a back problem since, nor have my knees hurt.
Definitely get it checked out just to make sure it's not spinal so that once you've identified it's muscular, you can pinpoint what's causing it. Also didn't you start focusing more on your squats recently? Is there something new that you've been doing?
EDIT - I shouldn't read stuff when I've just got up. Read it again and saw you mentioned it is actually the base of your spine. Yea, go get it looked at. Not something you want to just leave.
