If that's the problem, then try the religion or culture shock route.
Focus on converting that guy to your own religion which you founded early in the game, or concentrate on building cultural improvements. If you don't have many cities this should be fairly easy to do, and as long as they aren't razing your cities to the ground, then you should gain them back by having your own citizens overthrowing their oppressors.
And yeah, I can't imagine making the jump from civ2-4...Culture completely changed the face of the game in #3.
