Yes, either write a cue file, or use software that can do track settings for you (either dedicated stuff like CD architect, but most cd burner software like Nero (or Toast full if you're on a Mac) have such options).
Protools doesn't have any dedicated cd burning functions, so you'll have to do it externally.
Splitting the bounce into different files can be a solution too, but that's the one I prefer the least, because I had the unpleasant discovery that on some cd burners, even when pause is 0 seconds, you still had a little drop at the track intersections (earliest Mac superdrives to mention just one type).
