Not all instruments are automatable, as the NI pro53 doesn't seem to record any automation data.
What you need to do is just highlight a pattern in the playlist window (where you want to record your automation data), hit the record button and start messing away with the filters you like! The V-Station is (fully??) automatable for instance.

This doesn't answer the recording question specifically, but you can draw in your automation rather than recording it live.
On the Fruity wrapper context menu (little icon at the top left), click Browse Parameters. This displays all the parameters for the selected plugin that can be automated in the browser on the left. Then right click on the parameter you want to automate, and choose Edit Events.
Alternately you can choose (again on the wrapper context menu) Last Tweaked Parameter > Edit Events, which will open automation for the last parameter on the plugin that you manually edited.
