You seem to be a little confused about what MIDI is and does. No actual audio signal is passed through MIDI. It's basically only control data that tells a sound source what to do. Therefore, you will never be able to apply VST fx to an external MIDI sound source without first recording the audio output from that source into your computer. Can you even do this in FL?

You can apply effects to any external audio input.
Just select an fx channel, and at the bottom, where it says ''In'', select the audio input you have you synth connected to.
and there you go
But you will have to record the sound, and add it in as a wave file before you render the song.
