I use a set of Numark TT2 Pros, when Im beat matching (usually the middle of the tune) I can get them in time fine and can hear that through the headphones that it is ok. But when it comes to the end of the tune and time to mix I have to usually increase the speed of the tune coming sometimes upto 1%.
Is this a problem with the decks or does the position of the tune that your beatmatching with matter??

I'm sorry, but if you have to change the pitch by as much as 1% at the end of the song then you are not matching it very well in the first place. Either that or one or both of your decks are up the creek. :(
Only other thing it could be is a really badly pressed vinyl but in no way shape or form do the majority of vinyls behave in this way.
Sure the music changes and it may affect the way you hear things but the BPM remains constant throughout with the exception of perhaps a few very minor alterations.
I'm just guessing here but it could very well be how you make your corrections that is throwing you off.
When you match in the middle of the track you have less pressure on yourself and you will also allow for the track to be off as you have not started matching. You will then proceed to make the necessary corrections based on what you are hearing at the time.
Then when you come to mix the track you may find yourself doing something different plus the fact that you have less frequenies being played so the mix will sound different.
How long have you been DJing, just out of interest? It may well be experience that makes the difference here, of course I could be wrong. :)
If you want give us an example of what tracks you are mixing and having a problem with and we might be able to give you a few pointers.

Ive been Djing with these decks for around 6 months. I had a set of KAM belt drives in 2003 that I had for 8 Months. Its trance n hard trance I mix, things like CERN - The Message, Final Sylas - Classic Wave and Dark by Design tunes.
The TT's were pretty much unused when I got them and are mint, its only about 0.5% they change by on the display.
