Best way to record audio parts down in logic

Quick question here,

I normally either bounce parts or use sound-flower to send a track out and back into an audio track in logic to record it down as audio.

Either way incurs some sort of latency etc.. both ways latency differs and it also differs if it was an Audio Unit or H/W synth.. so is there any clever way to help get all the audio files spot on sample accurate or aligned apart from sitting there and cutting out n ms worth of sample data?

Reason I ask is that im pretty sure mixing seems to work better when working with audio track source material thats correctly aligned and spot on, as a) timing is tighter and the overall mix is probably less prone to phasing or masking if everything is nice and tight.
