A few of my favourites (not clubs though, more like bars and lounges) in Manhattan:
Porch (Ave C bet 7th and 8th St)
Bar 13 (13th St & University Pl)
Cielo (12th St & 9th ave)
Sin Sin (5th St & 2nd ave)
Sullivan Room (Sullivan St bet Bleeker & W 3rd)
APT (13th St & 9th ave)
In Brooklyn:
Studio B (Banker bet Meserole & Calyer)
Supreme Trading (N 8th bet Driggs & Roebling)
Galapagos Art Space, now called Public Assembly (N 6th between Kent & Wythe)
