Islamist fundamentalism is the flavour of the decade in Middle East for a reason.
I don't want to be cynical, and I really do wish all the best for the Egyptian people, but the course of political events in Middle East and the continuing trend does not make me very hopeful for the future of Egypt

Developing a democracy is always a protracted and messy process (Christ, you could argue that it is always a work in progress - e.g. in the West, increasing the accountability of politicians to the electorate, and reducing the disproportionate power of wealthy special interests and corporations). Positive and hopeful comparisons can be drawn with Indonesia, and especially Turkey, both Muslim-majority nations in which the army came to power at one point. For these countires, the transition to complete civilian rule took 20 years.
We know that unfettered power tends to corrupt; however, there is a check and balance in this instance, namely all those Egyptian people. Unlike during the previous Epyptian dictatorships, this is the first time that so many people have have advocated free and fair elections, per se. They are no longer content just with a nationalistic patriot at the helm, at the expense of democracy. If the army does not deliver, with the help of Facebook and Twitter, and with the world's media watching again, they will back on the streets, and just like now, the army will have too much too lose by firing on the people.
